If you have a specific task to accomplish for a mission relative to your level (e.g., don't use the inoculator on a mission at or above your level), it does not appear to grant credit if you level up during mission.  it looks like it's a simple problem associated with when the comparison for level is made (before or after any new level ups from a mission)
